I note that when the dual quadrature inputs are used, there are effectivly using 4 HSC inputs. With this in mind is there anyway to use all 4 inputs for the purpose of Pulse Width Measurment??

No, there are only two channels of pulse measurement which uses input #3 and #4. It is not possible to obtain 4 pulse measurement inputs.
